I eventually managed to pinpoint and fix the bug here (on the Pubby library).
The issue was basically caused by Pubby indexing interactions by <actor, parent_id>. Which is fine for likes and boosts (a user can like or boost an object only once), but not for replies and quotes of course (a user can send multiple replies and quotes for the same object).
That ended up overwriting previous replies if they were sent by the same account to the same post.
Everything should work now if you install the latest version of Pubby.
